SAF-T in Portugal: The Accountant's Survival Guide

Everything you need to know about SAF-T compliance in Portugal — what AT actually checks, common mistakes that trigger audits, and how to stay out of trouble.

If you're an accountant in Portugal, SAF-T Portugal is a fact of life. Every month, you extract the file, validate it, submit it to AT, and hope nothing comes back flagged. Most months, it's fine. But when it isn't, it can eat an entire afternoon.

What SAF-T Actually Is (and Isn't)

SAF-T (Standard Audit File for Tax) is a standardized XML format that Portugal adopted to make tax audits easier. Every business with organized accounting must submit a monthly SAF-T file to the Autoridade Tributária.

What it contains:

  • Invoices issued and received — dates, amounts, tax IDs
  • General ledger entries — journal movements
  • Customer and supplier master data — names, NIFs, addresses
  • Product and service records — descriptions, unit prices

What people get wrong: SAF-T is not your entire accounting. It's a snapshot — a standardized export that AT uses to cross-reference what you declared against what your suppliers and customers declared. When the numbers don't match, that's when the phone rings.

The Monthly Submission: What AT Expects

Since 2013, businesses must submit their SAF-T billing file by the 12th of the following month. So January's invoices are due by February 12th.

Here's the timeline that matters:

Day 1-5 of the month: Collect all invoices from the previous month. This is where most delays start — chasing missing documents from clients or suppliers.

Day 5-10: Reconcile and validate. Your accounting software generates the SAF-T file. Review it before submission.

Day 10-12: Submit via the Portal das Finanças. If you find errors after submission, you can submit a replacement file, but AT keeps a record of corrections.

The penalty for late submission isn't catastrophic — it starts at €150 — but repeated lateness gets noticed. And corrections after AT has already cross-referenced your data with other taxpayers is a different conversation entirely.

The Five Mistakes That Actually Cause Problems

1. NIF mismatches

The most common issue, by far. Your supplier's invoice says one NIF, your records have a slightly different one (maybe an old one, maybe a typo from manual entry). AT cross-references every NIF in your SAF-T against their database. Mismatches get flagged automatically.

The fix: Validate NIFs at entry time, not at filing time. If you're entering supplier data manually, you've already lost — one transposed digit creates hours of work later.

2. Duplicate invoice numbers

Same supplier, same invoice number, different amounts. Sometimes it's a genuine duplicate. Sometimes it's a credit note that wasn't processed correctly. Either way, AT's system flags it.

The fix: Duplicate detection before data entry. Not after. By the time you're generating the SAF-T file, duplicates should have been caught weeks ago.

3. Missing invoices in the sequence

Portuguese invoicing rules require sequential numbering. If AT sees invoice #1001 and #1003 but no #1002, they want to know why. Maybe it was voided. Maybe it was never issued. Maybe it's sitting in someone's email, unfiled.

The fix: Track invoice sequences proactively. Don't wait for the SAF-T validation to tell you something is missing.

4. Tax rate inconsistencies

An invoice with a product classified under one VAT rate in your system but a different rate in the supplier's system. Portugal has three IVA rates (23%, 13%, 6%) plus exemptions. Getting these wrong isn't just a SAF-T problem — it's a tax liability problem.

The fix: Standardize your product/service classifications. When you onboard a new supplier, verify their typical VAT categories match your records.

5. Timing differences

An invoice dated December 31st that appears in your January SAF-T because it wasn't processed until January. AT expects the invoice to appear in the period matching its date, not when you got around to entering it.

The fix: Process invoices as close to receipt as possible. A one-week delay in January might mean that December invoice shows up in the wrong filing period.

What Happens When AT Finds Something

AT's system runs automatic validations. Most businesses never hear anything — their files are clean. When there's an issue, it typically follows this path:

Level 1: Automatic notification. You get a message in the Portal das Finanças saying specific records have discrepancies. You have a window to correct and resubmit.

Level 2: Request for clarification. AT asks for supporting documents. This is where having organized, accessible records matters enormously. If you can pull up the original invoice in 30 seconds, it's a non-event. If it takes three days to find it in a filing cabinet, the situation escalates.

Level 3: Inspection. Rare, and usually only when discrepancies are repeated or significant. But once you're here, everything gets scrutinized — not just the invoices that triggered the flag.

Making SAF-T Easier

The accountants we work with who have the fewest SAF-T headaches share a few habits:

They validate early. They don't wait until the 10th to generate the SAF-T file. They process invoices continuously throughout the month, catching errors in real time rather than in a rush before the deadline.

They automate data entry. Manual entry is where most errors enter the system. Extracting NIFs, dates, and amounts automatically from invoice PDFs eliminates transposition errors and saves significant time each month.

They keep original documents accessible. When AT asks for a specific invoice, they can produce it immediately. Not "somewhere in a folder on the shared drive" — actually accessible, with the original PDF linked to the accounting record.

They reconcile monthly, not quarterly. Waiting three months to reconcile means three months of potential errors compounding. Monthly reconciliation catches issues when they're small and recent.

Common SAF-T Mistakes to Avoid in Portugal

Beyond the five errors described above, there are a handful of softer mistakes that create unnecessary work each month without ever triggering a hard validation failure — until they do.

Confusing the billing SAF-T with the full accounting SAF-T. The monthly submission to AT is the billing file (Faturação). The full accounting SAF-T — which includes general ledger entries and all accounting records — is only required on request or at specific events like an inspection or a business dissolution. Many accountants generate the wrong file or conflate the two. Know which one you're submitting and why.

Submitting without running the official AT validation tool first. AT publishes a free validation tool for SAF-T files. Running it before submission catches structural errors — malformed XML, missing required fields, incorrect schema versions — that the portal itself will reject anyway. The tool is not optional for anyone who wants to submit cleanly on the first attempt.

Assuming the accounting software generates a clean file automatically. Every certified billing software in Portugal can generate a SAF-T file. Not every accounting practice configures its software correctly. Default product codes, generic customer records, and unused fields that the software leaves blank can produce technically valid but substantively incomplete SAF-T files. Review the output periodically — don't just trust the export.

Not keeping a copy of submitted files. Once you submit the SAF-T file to AT, the portal doesn't give you back a permanent download. If a question arises six months later about what was in a specific monthly submission, you need the original file. Store every submitted SAF-T file, named with the client and period, alongside the invoices it covers.

Treating corrections as a clean slate. If you discover an error after submission and submit a replacement file, AT retains both. The replacement is accepted, but the original submission is recorded. Repeated corrections are a pattern that AT flags — not necessarily for investigation, but for closer attention. Accuracy on the first submission matters.

SAF-T Portugal Compliance: Getting It Right the First Time

The goal of good SAF-T Portugal management isn't just avoiding penalties — it's reducing the monthly friction to a minimum. The same practices that produce clean submissions also produce clean books: accurate NIFs at entry, sequential invoice numbering, correct VAT rates, and original PDFs linked to accounting records.

The difference is almost always in the habits between the first and the tenth — not in what happens on the deadline day itself.
